I would love to go to India but I think India+Nepal will be a separate trip since I know I want to spend a lot of time there.

Josy, with all due respect wanting to know everything about how to travel to Indonesia, Malaysia, Thailand, Cambodia, Vietnam, Macau, Taiwan, Beijing and/or Shanghai, South Korea and Japan is WAY too general a query.
You have to take some responsibility here and do some general research on your own, then come back with more specific questions.
Start by checking out the embassy websites of the countries you're interested in and confirm what is/isn't necessary for Visas. Buy some guide books. Google is your new best friend. Etc.

What I was trying to ask is for recommendations on how long to stay in each place and what kind of budget I can get away with in order to narrow down my list and establish a basic timeline. I know that's still a huge question and that I'm probably coming at it the wrong way (ie. that I should research what I want to do first and use that to decide how much time I need and should expect to spend) but it seemed less daunting to decide on a timeframe and then choose enough activities to fill it with.

Josette, honestly, think about what you're asking... you have given no clue whatsoever regarding your nationality, age, interests, likes/dislikes, budget... NOTHING! How in the world can an anonymous stranger on the internet suggest how long for you to stay in each place?!
Do some simple, basic research. There are fabulous guidebooks, travel websites, blogs, etc. to help you decide what to do and how to do it. Once you narrow down what you're interested in accomplishing then there's lots of people here (and on other forums) to help you with the details.
