We were in Borneo fifteen months ago. Bako National Park near Kuching was great for animal spotting - proboscis monkeys, Langur monkeys, snakes, scorpions, tarantulas, and lots of creepy crawlies. And there are some good treks through the park too of varying lengths and difficulty. From there we went up to Miri and caught a plane to Gunung Mulu National Park - great limestone formations, a wonderful bat exhibition at dusk and more brilliant wildlife (including a moon rat). We flew back to Miri and then took a bus up to Bandar Seri Begawan in Brunei for a couple of nights and then another bus up to Kota Kinabalu (getting about twelve passport stamps in one afternoon on the way). Then to Mount Kinabalu where we spent two days climbing to the top (in torrential rain) and then a few days recovery in Sepilok to see the orang utan sanctuary. From there we had three days and two nights on the Kinabatagan river spotting more wildlife including monkeys, birds, insects and orang utans (we missed the crocs and the pigmy elephants). Then a copule of days in Sandikan followed by a flight and a bus trip up to Kudat and the trip of Borneo for some beach before flying off to the Philippines.
We loved the place, especially the animal-spotting - so much so that we're thinking of another couple of weeks there sometime in July. If you need more information, just ask!

Me and the OH did some of what you did, and had a v.enjoyable time.
As an add-on to Bako National Park, be v.careful of macaque monkeys. They're v.nasty, and if you're carrying any food then they'll want it, and if you're in an isolated spot then let them have it. We just did a basic easy trek, which was challenging enough
When we went to Borneo, we flew from UK with Royal Brunei, and had a couple of days in Bandar Seri Badgawan to start with.
Then we took a ferry to the island of Labuan in the South China Sea, and then another ferry to Kotal Kinabalu (Sabah). Didn't particular like KK but we had an interesting few days, and were lucky enough to see orangutans in the [semi]wild.
Then we took an Air Asia flight south to Kuching (Sarawak). Stayed at the Tune Hotel for next to nothing, and quite enjoyed Kuching and especially Bako National Park.
Flew back to KK, hired a car and went to the Mount Kinabalu area, and the 2nd World War site at Sandikan.
Returned to Brunei by ferry via Labuan, and back to UK.
Must go, leaving for Heathrow in an hour, off to Nepal for 5 weeks.

Do the overnight trip to Turtle Island - yes its basic, but the experience is well worth it!
If you are interested in wildlife, we did a tour with Borneo Eco Tours down the Kinabangtan river, staying at their lodge - Sukau Rainforest Lodge. There are limited numbers of people here, and its a brilliant place to stay. To get there you take a boat trip (about 3 hours) down the river and the lodge is right on the river. Whilst there you have the opportunity for boat trips both during the day and at night - whilst we were there we were lucky enough to see a herd of elephants twice, plus heaps of monkeys (proboscis and macaques). The guides are amazing, they literally spot tiny birds/ baby crocodiles from the opposite bank.
It is well worth the trip!!!

When you visit Borneo, you should go to Tanjung Puting National Park in Central Kalimantan province (part of Indonesia). It's conservation for orangutan.
And Derawan islands in East Kalimantan province is also good destination. You can snorkeling in stingless jellyfish lake, Kakaban Island. Well, for me its a must visit since stingless jellyfish only lives in three parts of the world. For accomodation, you can stay at Maratua Paradise Resort (choose water villa).
