Hi erinclare, for such a short stay I would recommend spending your time on the south island. Unless you've got a reason to go to Wellington, there is more to do/see on the south island. Wellington is a nice city but most of the action is on the south island.
Good luck on your journey and I'm sure you'll love New Zealand no matter what your choice.

Agreed. In two weeks you can do a very nice loop around the South Island, but trying to also include the North Island would become really rushed and crammed.

I'd try something like the following:
18: Christchurch
19-20: Kaikoura; whalewatching trip, Peninsula walkway with seal colonies
21-23: Nelson and/or Abel Tasman National Park
24-26: Franz Josef + Fox Glacier
27-29: Queenstown + Milford Sound daytrip
30: Mt. Cook
31-1: Lake Tekapo
2: Christchurch

The first day of each range of days would be the travel day, so should generally not be a day you expect to see and do much at that location, though some of the distances (Christchurch - Kaikoura, Mt. Cook - Lake Tekapo) are short enough that you can count on a useful half day extra.

That itinerary is a big help Sander, I think that is the route I will take now

Hey - no knocking the North Island!

Auckland, Wellington, Rotorua, Mt Ruapehu and the Tongaririo crossing, the Bay of Islands - beautiful!!

But rabudman and Sander are quite correct, with only two weeks, there's more than enough to see down south. You'll have to come to NZ again!!
