Anytime is a good time in India - it just depends on where you go. The most popular time is around Dec-March, where its comfortable in most of the country. April - June is brutally hot in most of the country, and you'll want to avoid it. But, you can escape the heat by heading to the hills up in Himachal Pradesh and Uttarakhand. In summer the rains will start, and you'll want to avoid the wetter areas (I think the Southwest especially?), but it's not a bad time to be in Rajasthan, or up in Ladakh where it's mostly desert and doesn't rain much even during the monsoon. Then by September/October you can start to make your way South again.
As Degolasse said, anytime is a good time, but he I think he is a bit off with his advice. Rajasthan is stinking hot in summer and is better to visit from November to March. Ladahk is accessible by road from June to Oct and is an amazing place not to be missed. Most people staying long term are on a circuit of the north until Nov then head south to places like Goa for Nov to April.
Not sure what visa you are getting but they all require you leave every 6 months and you can't return within 2 months.
Well, I was just going by what I did. I spend the entire month of August in Rajasthan a few years back and had great weather. Not a drop of rain, and it definitely wasn't too hot compared to other parts of Asia that time of year. I was back again in March/April last year and it was insanely and unbearably hot.

So realistically i don't want to head there until at least end of June due to it being way too hot for any kind of conford - Unless I am heading to the hills. For a first time traveller of the region on my own, how is the hills to travel? Would it be a good place to start - say if I went at the end of April
I am pretty clueless at the moment about the areas. But im a fairly experienced travellers, and I know that you work it out as you go along - but you need a bit more planning for India than SEA for example!

you can visit (March-june)Uttarakhand -(Glaciers Gangotari, Yamunotari etc), Kashmir- (Gulmarg, Srinagar) etc. In month of March to july try exploring Northern India,
if you have plan to visit monasteries them march will again prove to be a vital time.
The best time to visit India is between October and March. Temperatures in northern India are pleasant and range in the 25-10 degrees Celsius during the daytime in these months, making it pleasant for sightseeing.
