The itinerary that you choosed deal with large distances indeed. Okay to Brasilia São Paulo, nearest places in the Center of Brasil. By bus Brasilia - São Paulo you will take 15hours. I advice a cheap flight between the distances, like avianca.com.br or voegol.com.br. Noyadays is not worth to fly large distances by land just because is more expensive and takes lots of time and unnecessary effort. Remember (i dont know where you are from) you will enter countries with some risk to alone woman (to be stolen or worse).
I live in Brasilia and I recomend very much Chapada dos Veadeiros (Alto Paraiso) there are lots of wonderful waterfals and stunning landscapes and its just 2hours by car from Brasília. Coincidentally I am goind this weekend and I discovered a hostel there http://www.hostelcatavento.com/. I prefer Sao Jorge than Alto Paraiso (São Jorge is a district 32 km far. There you will find the National Park from Chapada dos Veadeiros, a must see you have to go). In sao Jorge you could make camping, like Camping Taiua https://www.facebook.com/camping.taiua... there the guy rent a tent to you if you cant to carry tents in luggage. The more less luggage, the better, you know.
To foz do Iguaçu is better to go from São Paulo. I would like in your place to go by plane, by bus its lasts 17 hours by car, 20 hours more or less by bus. Maybe to there coud be fun to make this route.
But look to the map. You have to discover if theres a flight or a flight to Lima (to go to Machu Pichu, Peru, Cuzco). The distances are huge. If I am you I would take a flight specially for this route Brasil Peru.

I recommend SUBMARINO, i took a cheap flight to australia once and is a reliable brazilian low cost flight company.
If you accept advice, go to Brasilia - Alto Paraiso. After, you have to reach a beach in Brasil, like Brasilia - Salvador, and then to Morro de São Paulo and Boipeba Island. Dont go to the south. Go to the northeast from Brasil. Than you come back to the center (São Paulo), or try a flight direct from Salvador to Lima. I assure you It will be a good free sample from Brasil.

Thank you so much for your time and effort to answer all my queries. I really appreciate it. I am realising the practicalities of the trip and how it might be difficult to cover the 2 places and I might have to decide on one over the other. I see the airtravel from curitiba to lima is quite expensive and as I have a budget of 2,000 for 2 months and 2 weeks, I really need to find the most economical means of travel:s. I also looked at rodoviaro.com and the buses are also around $60 to brasilia and if I need to make a return journey back to sao paulo from both brasilia and iguazu:s this will become very expensive already.
If I had to make a choice between the 2 locations, which would you recommend? i assume from the previous advice brasilia more than foz? My stay in Brazil will not be so long, about 2-3 weeks (depending on the costs). I will stay in a ashram near sao paulo for a few days and then a little traveling in brazil and then off to peru...

You just take a day to reach there by bus.
Not many people do this because of the very long time on sometimes poor buses and the number of connections that can be involved:

Most prefer a flight. A lot easier, quicker and sometimes cheaper.

I know this thread is a bit old but if you haven't visited the "bamba experience" website you should check it out. It's a hop on hop off bus service that travels through South America, while you might not want to use, (it I'm still deciding if I should or not the prices are a bit steep), it does have "recommended travel times" and other helpful information on there.
Also, from the bit of looking around I've done it might be cheaper to do your travel in Brazil and then fly to Peru and do your travel land travel there? You can get flights for under $700(NZD) one way Sao Paulo>Lima. (Sorry I'm not sure which currency you work in, but that's about $550USD, or 350GBP). But it depends on how much time and money you have to spend, if you're going to be there a while and don't mind taking the long route then I'd say try not to fly, you get to see more and do more!!
