i was in Yogja last week.
there is only one temple called Borobudur Buddhist temple built about 900 years ago
the best way is to fly, but you can take a bus or train too.

prambanan and borobudur surely the main temples in Jogjakarta area. U can visit Kraton Kesultanan Jogja (the palace of Jogja Kingdom) for a glimpse of old javanese.
im not sure bout the online ticket reservation for the train. Make sure to check ur date of visit. In mid august there'll be a massive traffic in Indonesia due to Lebaran (Muslim holy days). The fares will raise up to 20-35 % from the normal fares.

go for Prambanan and Borobudur; preferred time 17.00, during midday it is very hot.
In Jogya also visit the water Palace.
