Me and a friend have booked 3 months away to travel south America.

3 months is a good amount of time for those 3 countries and £3000 should be fine as Bolivia is very cheap, Peru slightly more. Brazil, particularly Rio, can be expensive even by Western standards.
South America in general dosen't have much of a train infrastructure. Most locals and backpackers travel by bus, which is usually the most cost effective way, as domestic flights in SA are notoriously expensive.
The long distance buses are easy to get and generally pretty comfortable and certainly never expensive in those countries you're going too.
If you're not planning on going closer into Argentina (which might be a shame if you've never seen the amazing Iguacu Falls!) then one route into Bolivia from Brazil would be via Campo Grande (a great place from which to visit the beautiful Pantanal area of Brazil) into Santa Cruz (Bolivia).
Getting from Bolivia into Peru is easy, you just go via bus through the Lake Titicaca towns of Copacabana and Puno.

You definitely don't want to miss Iguacu Falls, it is absolutely amazing and if you have the time then you should definitely come into the Pantanal. I have been travelling Brazil for the past 9 months learning Portuguese and just bumming around and the Pantanal has been the highlight of my trip. I can't even begin to describe how much I love the region. Well, I am living here now! ha! in comparison to the Amazon, the Amazon was amazing, but if you want to see exotic flora and fauna then the Pantanal is the place to go.
