Sorry, 7 14 or 21 days are the only options for the national rail pass, and I see you are back in Tokyo for day 10 so you would only be looking at a 7-day pass activated after Yokohama (if I read your schedule correctly) Also, you will not get much value from the pass in Tokyo, so really it is the longer distance trips that are needed before counting decent savings.

On the items on your list, it is pretty busy and watch the distance between different things. If you are going to Tsukiji, Hamarikyu is next door, as is Shidome on the way back to the Palace (via Tokyo tower and Ginza maybe). Across in Shinjuku you could do the Govt Met building, Kabukicho and then Shinjuku Goen (I think it's a better park than Hamarikyu).

In Kyoto, you can get a bamboo grove at Kodaiji Temple, and then walk through to Gion. Kinkakuji is good, but so is Ginkakuji (less crowded) - a lot of options, but again, the items are spread out so it does take time to travel from one spot to another.

How about SKYTREE near Sensoji temple , Asakusa area.

Y2060 for Skytree (no time assigned) and best on a non-weekend. Maybe Y2570 if the http://ticket.tokyo-skytree.jp/ site is to be believed. I did a couple of observation towers when younger, but then I might be past paying for a few extra meters in the sky when hotels deliver great views from 30+ floors up. Skytree is interesting to look at from an architecture point of view, but I would prefer spending my money on something better (personal opinion )
