I spent around a month in both places and would recommend Vietnam out of the two countries - I found it more interesting than Malaysia culturally and historically, and the food was the best I experienced in the whole of South East Asia. Malaysia does have some excellent beaches, for example Tioman Island and the Perhentian Islands, and it's a lovely country too but Vietnam would definitely get my vote.

I'd have to say Vietnam too. Although I was frustrated at the not so nice beaches, dirty, hot water and jellyfish. I think I was there in April/May. Vietnam has been the only Asian country that I have been able to rock up to any street food vendor and actually be able to really enjoy good food that didn't blow my head off.
No reason you couldn't do Vietnam for the culture and then hop over to Thailand for a bit of nice beach before you went home.
