Go to the island of Perhentian/Tioman first, as it is near monsoon season in Sept.
Allocate more time in Perhentian, as you can island hopping to & snorkeling at Redang Island & Marine park
Back to KL for a week then fly out to Thailand.
Pls note Public Holiday on 31 Aug & 1 Sept - Malaysia Independence Day and 16 Sept Malaysia day. ie accommodation price will increase
Check out Airasia, you might be lucky for free seat as the current promo KL > Krabi is price from RM10, fly between Jan - Apr 2014
Going it alone I would chose Kecil, but for a more family environment Besar could be the choice for you.
