Hi. Good to know that you are planning a trip to Jodhpur.
The answer to your question is YES. You do have to go through immigration & Customs check on arrival at New Delhi, being the first point of entry into India. All international flights arrive at Terminal 3. Depending on which airline you are connecting on to for Jodhpur, thre may even be a change of terminals involved, so please check your flight ticket for the exact terminal, or let me have the flight number and I can then guide you accordingly.

You would need to go through immigration when you deplane at Delhi. Keep aside 1-1.5 hrs for the procedure. Also you would have to change your terminal and depending on your airlines it could involve a short coach ride. Keep in mind, for domestic flights in India you need to be at the terminal atleast 1hr before departure. So make sure there is a gap of atleast 3 hrs between your arrival and subsequent departure.

YES, you do have to go through immigration & Customs check on arrival at New Delhi, being the first point of entry into India. I don't see much time gap between 'late morning' & 'early afternoon'. Pls keep aside at least 1 & 1/2 hours for customs & immigration clearance etc, then to go to domestic terminal and you have to be at the domestic counter at least 1 hour before the flight time.
That makes it around 3 hours. Do you have it between your 2 flights?
I think you may have to change your domestic flight to a later time, say in the afternoon.
