Singapore is kinda expensive but not crazily. Malaysia is less expensive but nowhere near as cheap as places like Thailand and Vietnam. It's so worth it though - out of everywhere I've been, I love Malaysia the most so far.
I think for AU$1000 (as long as that is each) and if you are planning to stay in hotels... maybe 2 weeks?? Alcohol is expensive too, as is the norm in many high percentage Muslim population countries. I wouldn't recommend doing much of that. You should check out locations such as Kuala Lumpur, Cameron Highlands, Pulau Tioman, Pulau Perhentians and Penang.
I spent around 5 weeks in Malaysia (including Borneo) and it still wasn't enough time to see all the cool stuff.

Thanks for the feedback yes it would be $1000 each, what are the hostels like in Malaysia? Are they safe etc? We arnt really massive drinkers so can take or leave it so that's not a problem.
Is Malaysia safe in general for two females to travel? And is it easy enough to get around?
We were considering Thailand but it's not the best month to go weather wise apparently.
Yeah of course it is safe - it's an extended part of the Banana Pancake Trail which is one of, if not THE, most common backpacker routes in the World. You'll meet plenty of solo male and female travellers going through these parts. Malaysian people are very friendly, open minded and honest so you shouldn't find any problems on this front.
The hostels are better quality in Malaysia than the likes of Thailand, Cambodia, Vietnam, etc and actually one of my favourites is in Kuala Lumpur - Reggae Mansion. It's a little more pricy than it's competitors but so worth it!
The weather on the West Coast gets similar seasons to Thailand also, which means September will be at the end of the rainy season. East Coast gets a more harsh rainy season but this spans from Nov-Feb usually, so you'd be fine there.
Do not wander anywhere at nights in Johor Bahru and even at day times you need be little careful. Take no lonely streets. JB is one of the very places in Malaysia that needs extra caution. Besides Malaysia is a good place to enjoy.
Singapore is costlier than any country in SE Asia. But you can find budget stays and food. It's worth the money. If you are lucky, you can get a decent private room for 35-40 US$. Food is little expensive and it again depends on where you would like to pamper your tongue.
