Indonesia is a huge country. With 30 days, you can accomplish a lot. But you're likely to be too ambitious if you try to include Flores and Timor-Leste. I'm planning a trip for later this year to eastern Indonesia, Timor-Leste and New Guinea.

I know I'm likely to have to discard Sumatra and/or Flores/Timor Leste but do you think I'd be able to include one or the other?
If I skipped Sumatra do you think it'd be possible to visit East Nusa Tenggara (in particular Kelimutu)?
I think it's doable. I'm still researching my own trip. I've already made arrangements to visit Papua New Guinea, including the Trobriand islands, for August-September.

I travelled from Jakarta to Bali, and to Southern Sulawesi within 24 days... It was doable, my experience is as soon you leave Java, or Bali, all transport gets slow, dead slow sometimes, so you might be able to do Java and Bali within 30 days, may you should consider Lombok as a third option...

My suggestion would be to use the 30 days to see Java, Bali and Lombok and no more.
Spend a few days here and there and have fun - rushing from place to place just to tick off "I have been there" is honestly not the way to visit Indonesia.
What are you planning on see in Java - what are your interests?
You have West Java - beautiful scenery - bus travel is the only way to really see this area.
Bogor south of Jakarta has the botanical gardens, bus to Cianjur via Puncak Pass with breath taking views of the tea growing areas.
Young guy in Cianjur invites travellers to stay with him and get you to see some of the culture in the area as well as visit the tourist places - not many western travellers and a great area to visit.

I used to pay a local teacher to run a free English school in this area for 5 yrs.
From Cianjur you can continue to Bandung.
From Bandung you can travel by bus down to the Pangandaran Beach and visit Green Canyon etc.
I have a great Aussie contact who has just stayed in the Pangandaran area ( does so annually) and she can provide me with loads of details if you are interested.
You can go overland to Yogjakarta (Central Java ) or go back to Bandung and get the train to Yogjakarta.
Great train trip - just be aware that the air con is very very cold and you will probably need a jacket.
From Yogjakarta you can go and visit the Borobudur temple, Prambanan temples, visit the black sand beach Parangtritis.
Another train trip from Yogjakarta will get you to Surabaya ( East Java) and from there you can go and visit Gunung Bromo and maybe even Ijen - the sulphur volcano.
If you are into bus travel you can get a bus from Yogjakarta via Malang to Gunung Bromo.
From Probolinggo ( bus trip down from Gunung Bromo you can get a train to near the port to get a ferry over to Bali and then a bus to the Denpasar or to Kuta Bali.
The above information gives you a good idea of what you can see on Java - there are lots more things to do and see and you would easily spend the whole 30 days on Java.
In 2006 I spent 34 days travelling through Java to Surabaya and then back to Jakarta and then up to Sumatra where I spent 3.5 months.
Lombok is gorgeous and the south area is really special and now is the time to see it before they complete the major tourism development there.
Mimpimanis just out of Kuta south Lombok is a great little home stay run by an English woman and her Balinese husband.
Great hosts who will take you around on an orientation tour of the area and all those magnificent beaches that area if you book 3+ days at their home stay.

Island-hopping in East Nusa Tenggara is a great thing to do! Check out the islands of Adonara, Lembata, Alor and Pantar. Labuan Bajo on Flores is a bit touristy already; the rest of Flores is OK; the small islands to the east are off the beaten path, still unspoilt by tourism. Kelimutu on Flores and Sirung on Pantar are must dos! From Kupang, it's easy to take a flight back to Bali.

We can snorkeling, swimming, and explore the island.
4/9/15 back to Labuan Bajo and prepare for sailing at 09:00. We will use Kencana Adventure as the travel agent for sailing komodo
start sailing to Rinca Island, Kalong Island ((trekking & snorkeling) and stay overnight on the boat
5/9/15 Komodo island (for Trekking), Pink Beach (for snorkeling), Gili Laba (for trekking) then sailing at night to Satonda Island
6/9/15 Satonda Island (Snorkeling and swimming at salt lake water) and Moyo island then sailing to Gili Bola
7/9/15 Gili Bola (sailing), arrive at Lombok
from Senggigi directly go to Gili Trawangan (stay 1 night at Gili Trawangan)
8/9/15 Back to Senggigi (stay 1 night at Sengigi) – Exploring Lombok
9/9/15 Explore Lombok then take flight in the evening to Jakarta (back home)
