So I am leaving for a 3 and a half month internship in Thailand next thursday, the 8th. I got mixed up with the visa requirements and didn't end up applying for the tourist visa beforehand, and don't think I will be able to make it to the embassy in NYC in time. If I do their mail in application will It be available for me when I am in Thailand, or by the time my 30 day visa exemption period is over? Or should I move my entire schedule around and make it down to the city sometime very soon to apply during their business hours?

Just to leave from your own home airport the airline may ask to see a tourist visa or a flight out of Thailand within 30 days. (Proof of onward travel is required for the FREE 30 day Visa Exemption.)
BUT you write internship. Is this a school program or employment? There is an exception for Education Visas. Check this expat forum out for current information. (Old post.)
I would make the time to visit the embassy in person.
