It sounds like you're looking for inspiration as transport and accommodation recommendations will depend on your destination/s but destination/s also depend on what you're interested in!

A Eurail or Interrail pass makes sense if you just want to chug about and see a load of places, and it's ideal if you want to be flexible to stay an extra day somewhere you like or to change plans. If you end up with a to-do list of places spread widely across the continent maybe using the budget airlines works but the key to using those is prebooking months in advance.
What's your nationality? If visas are required you may want to stay in the Schengen zone, although heading east it gets a lot cheaper. Fewer wows though.
Without knowing your likes and dislikes, my European highlights include:
Rome, Venice, St Petersburg, Scottish highlands, Norwegian fjords, any of the Scandinavian capitals, London, Paris, Barcelona, Swiss alps, then into a whole lot of midrange but interesting places like Prague Budapest Moscow Kiev Belgrade Krakow. Athens and Istanbul are great if they're not too far out and hot.
Solely because of your use of the word 'missus', I must guess you are British - go to the local library and determine what interests you. Good guide books give all the logistical information.
Id recommend getting the bus for travel between countries if you can. Especially through the UK. It does take longer but there is some beautiful scenery and most of the buses are well equipped with bathrooms and power points!
I was just there and the train was sometimes times more expensive. National Express was a good coach service.
We are currently deciding on the route we would like to take, looking like flying in Paris or Amsterdam and using that as our starting point! Then working out way through 7-10 places if poss as aiming to be travelling for approx 21/22 days and would like to spend 2 days in each place!
If you plan well in advance flying is a cheap option www.ryanair.com, www,wizzair,com, www.easyjet.com.
I second ToddP! Use those airlines for cheap flights and eurolines for cheap buses. Just make sure that you use the domain of the country of departure when you're looking for buses on this website. Let's say, if you're going somewhere from France, look for buses at eurolines.fr (eurolines.it for Italy, eurolines.nl if you're departing from the Netherlands and so forth).
For Spain use alsa.es.

I think Europe has got a lot to offer for every kind of traveler, all you have to decide is what you want see and experience during your time there.
I lived in Sweden for a year and what the country fascinated me with was the Scandinavian soul which is unlike anything I have ever seen before. People praise Stockholm better than Gothenburg but I'd go for spending more time in Gothenburg. I travelled to Italy, Spain, Germany, Denmark during that year and as I like spending more time focusing on the modern way of living of a city while I travel, Berlin was my best trip.
