It might just be me but I do not think there is much for the tourist in Kuala Lumpur.
If you do want to see it, fly into KL, a few days there then a flight south to Singapore, then a flight to Bali, and fly home from there.
Kuala Lumpur used to be safe but not so nowadays. There are cases of robbery with violence, like Dave Ramsay last October who does weight lifting so a good sized man. They stabbed him before robbing him. There are break-ins there too.
Singapore has always seemed safe to me. There were some localised riots there recently over an Indian who was shot, but the local police are hard people and they would quickly put down something like that. Otherwise, no problems.
Bali is safe but there is a fair bit of petty theft about; short changing, pick pocketing and the like.
I don't think any of those countries have "bad areas". There is an accommodation link at the top of the page. Singapore is expensive. There are some hostels there and some claims that people have had stuff stolen from their rooms there so carry valuables with you. A money belt is good.
Colour should be no problem anywhere in Asia though religion is starting to be a problem in muslim Malaysia. If a christian, keep it quiet. Gays and lesbians should keep that quiet too.
There should be lots of other tourists about but a few of them are light fingered too.
Most people visit all three places without any problems at all but if something does happen, they then ask why they were not told about such things. So I tell people.

If you only have approx 10 days I suggest you spend most days in Bali
I don't know what you like but if you are seeking for beautiful beaches, fun nightclubs, and exotic atmosphere, Bali sum it all up for you
Legian Street is a nice place to stay in Bali. There are many hostels with variant prices and accommodations. It is located near Kuta and Seminyak Beach, two of the most notorious beaches in Bali.
You can find western food at main streets in Bali but not in more secluded area.
Seafood are best in Jimbaran Beach. If you like to try local foods, try 'nasi pedas' / chili rice (it's spicy just like the name) or 'sate lilit' which made from pork.
Bali is a safe place to visit even so you have to be aware of petty theft and scams. Dont be too flashy to reduce changes of being targeted for pick pocketing. Take advice from the inn keeper, it's very helpful.
I've never been to Singapore yet I've been in Kuala Lumpur only for a short time. I don't really enjoy my visit in KL maybe coz I spend only a day in there.

I think KL is fine for a few days stopover but you run out of steam after that. I've been through a number of times due to its usefulness as AirAsia's hub.
I've tended to stay within walking distance of KL Sentral station and used the metro trains. These can take you as dar as Batu Caves now. Also the buses run from Sentral to Genting Highlands which is an odd theme park day out.
There are few must-see wows but KL tower obs deck is fun, visiting the petronas towers is ok but I wouldn't bother trying to ride to the viewing deck as it's always sold out. Central market is good - art deco building and a good food court upstairs. I seem to remember the botanical gardens/ bird park place being good.
Never seen any crime or trouble there.
Singapore is safe and interesting but a bit pricey; take the skypark hotel roof tour, fills up but ticket desk opens at 930 I think, gets you a non-residents view of the rooftop infinity pool - wow. But I'm shallow like that!
