I am flying into Zagreb and I would love to go to Budapest, Prague and Berlin at least
My budget isnt that large so I am looking for the cheapest options to travel

Yes, I suggest individual tickets. But chopped up into national legs as well as bought in advance.
Play around with www.jizdenka.cz to get an idea. Start with Budapest-Zagreb. First look at the price for Zagreb-Budapest and then look at the prices for Zagreb-Hungarian border and Hungarian border-Budapest. Reason is that 2 national tickets usually work out cheaper than one international ticket.

Play around with http://reiseauskunft.bahn.de/bin/query.exe/en and https://eshop.cd.cz/default.aspx?lang=E - those are the Czech (CD) and German (DB) sites. They usually have special offers on the route Berlin-Prague-Budapest. In some instances it can be cheaper to buy a ticket Budapest-Berlin from the DB site than to pay regualar fare for Budapest-Prague. Making a short stop in both Bratislava and Breclav can also reduce costs when travelling from Budapest to Prague.
For Prague-Dresden I recommend either buying one of the special offers for 19 EUR from the DB site or chopping - Prague-Decin and Decin-Dresden.
