What are your interests?
If you like beaches, you can head down to Perhentian Islands or Redang Island.
You can spend 2 days in Kuala Lumpur to see the Twin Towers, or Batu Caves.
You can also visit Langkawi Island, nice beaches and there are areas to visit too.
Malacca is nice too.
Hmmm.... I can't remember what else... When I do, I will write some more....

I have no set dates or itinerary, just go with the flow. I love beaches, thanks for the suggestions.
I'm up for anything. I want to know about the less obvious things, not the major tourist attractions. The things that I would regret not doing/seeing. Anything helps!
I would definitely recommend heading to Malaysian Borneo. In particular, Mount Kinabalu, Turtle Island and Sepilok for orang utans. And also fit in a traditional homestay.
Don't miss spending a few days in Taman Nagara national park. The Cameron Highlands is also really pretty and has some good trekking opportunities.

How long do you think I need to see most of the country?
I spent a month and that was long enough to see most of the highlights at quite a leisurely pace. I went to KL, Melaka, Cameron Highlands, Penang, Taman Negara and the Perhentian Islands, where I spent a week as they're gorgeous. You can't go there in the rainy season though, which starts in October/November if I remember rightly.

There are 2 parts of Malaysia... East and West Malaysia...
East Malaysia is where Sabah and Sarawak are located.
As per Emmet70 suggestion, you can visit Mount Kinabalu, Sepilok Orang Utan Rehabilitation Centre, Turtle Islands, etc.
West Malaysia consists of 9 states. They are Johor, Malacca, Pahang, Selangor, Perak, Terengganu, Kelantan, Kedah and Perlis.
Johor -> Mersing jetty -> Tioman Island, Rawa Island, -> snorkellling, nice beaches, I think they may have diving sites too.
Malacca -> Nice Portuguese architectural, museums, special chicken rice balls (food).
Pahang -> Tasik Kenyir, Taman Negara.
Terengganu -> Perhentian Islands, Redang Island, for snorkelling, diving, etc...
Selangor -> Kuala Lumpur, Petronas Towers,
Perlis -> The border of Thailand, cheap shopping...
Kedah -> Depart to Langkawi Island
Perak -> Pangkor Island
The monsoon season starts in mid-November to early March and it affects the islands on the South China Sea namely Perhentian Islands, Redand Island, Tioman Island and Rawa Island.
One month is plenty of time to travel to these places as leisure as per Bex's response.

Given that this thread makes no mention of a fairly recent addition to Malaysia's many attraction, allow me to submit this hereby.
Most of the traditional tourist attractions have been given above. Left out, no doubt because it's only been discovered as a tourist attraction a short while ago, is Tanjung Resang.
Tanjung Resang has just been given a major boost by the opening of a brand new major highway artery that runs just alongside of Tanjung Resang.
In fact, so attractive is this stretch of wilderness that it even achieved .
Given the area's innumerable untouched habitats, it will come as no surprise the hear that Tanjung Resang has countless hiking opportunities that feature exotic flora and fauna. In fact, Tanjung Resang's eco-tourism potential is tremendous.
Sailing and windsurfing enthusiasts will find Tanjung Resang a treat during the November-February monsoon, as this is when 20-25 knot nor'easterlies blow virtually non-stop. The rest of the year, the prevailing SE/SW winds are somewhat tempered by Tanjung Resang's terrain, creating ideal conditions for more recreational sailing, deep-sea fishing and scuba-diving.

If you enjoy Malaysian cuisine, you're in luck because even though secluded, Tanjung Resang is never a far drive to one of the half a dozen or so family-run resorts or a mom and pop eatery. Try the mouth-watering traditional delicacies like nasi lemak, sateh, kueh or kerupuk lekor.
