Mykonos and Zakynthos are on opposite sides of the peninsula and not very convenient for each other. You would probably need to go back to Athens, get a bus to Kyllini, then a ferry from there. If you're short on time you would probably be better off flying.
The ferry from Athens - Mykonos will cheaper. However, you then have to decide whether you want to opt for the high speed ferry or the slow ferry. The slow is definitely cheaper and will run overnight, while the high speed will get you there in a few hours.
