Well, i have some information that you need.
When you come to Jogjakarta, you can ask to go to Jalan Paris, you can find a lot of homestay at there from the cheap one untill the expensive, from the ethnic homestay untill the modern one. Don't worry about your trip to Borobudur or Prambanan Temple, there are a lot of transportation and guide to help you get there.
Also have you plan about watching traditional dance (Ramayana Dance) at Prambanan?the show is always hold at night. It tells about the legend of Prambanan Temple. Just 2 days in Jogjakarta? wow, I think it is a wise decision for you to take more days at Jogjakarta, because there are a lot of places with local culture that you won't miss.
Then next trip to Bali, well maybe this is some information that can help you.
My suggestion that you choose to stay at Canggu, Bali. You can easily get more things such as transportation, homestay, villas,hotels and Canggu is strategic places in Bali to get everywhere you want to go.

Thanks very much for your reply and your information. We are definitely going to Borobudur and Prambanan temples and also going to see the Ramayan in the backdrop of the Shiva Temple in Prambanan in the evening.
At Bali we have decided to stay in Ubud in the mountains because we want to be centrally located to see as many Hindu temples as we can in Bali and also experience the rural experience.
