Difficult choice - they are the two most favorite cities of mine in France - we lived in Lyon for 4 years and I often visit Marseilles -
For a first time visit, I suggest Lyon - the Roman theaters and museum - old churches, opeaa house, Fouvier, museum of fabrics - the trabouls - and always the Rhone and Saone
Plenty to do and see - the city is great and the food is the best in France

Thanks for replying Tony. I just realized that there is no direct train from Marseille to Genova, Italy which is what I was hoping for. We might do Lyon based on convenience of train travel. Since we will be travelling all of Italy by train, we'd like to minimize the number of train changes.
I was really looking forward to seeing Notre Dame de la Garde in Marseille, can you recommend anything in Lyon that could compare?
I'd say Lyon, and Avignon is also worth researching.
