Two weeks should be enough to get a good taste of malaysia - of course that's only for west-malaysia, east (borneo) would be another trip.
Indonesia a enormous, but if you focus on one specific island/region, you should have enough time to explore.

Having been to Indonesia 9 times myself and haviing spent 5.5 months wandering around as a back packer in 2006 I would say 2 weeks is nothing.
You could spend 2 weeks in Bali and not see everything.
First of all you need to work out what your interests are and then pick the area of Indonesia that will satify those interests.
