Hi H, if you embed a single trip, then the numbers shouldn't show. This grouping of stops only shows when there's more than one trip on the map. Unfortunately there's no way to turn that off for the moment.
You can adjust the size of the embedded map, but it's manual. Look in the embed code and you'll see some numbers in there controlling the width and height. Those control how many pixels they are in size. Adjust those numbers up or down to whatever you want for your site.
