We stayed at The Mosser Hotel. It wasnt cheap but it was better than most of the other inner city hotels.
It has a washing machine and drier for guests to use and is on 4th Street which is really central.
You can get a room with shared bathrooms if you want to go cheaper and its a really nice clean set up.
We used Uber a lot in SF - just get the app on your phone. It works so well and its really low cost.
We did a really cool tour with a company called vantigo http://vantigosf.com/ which is a must do if you can.

I would suggest you to go for COMFORT INN BY THE BAY Hotel in San Francisco...I have a good feedback about this hotel. And its really very easy take Hop-on-hop-off bus for City Tour, if you are interested. All the sightseeing locations are also very close this locations....

It depends on your budget. At first it is very important to set your priority like you want to low budget hotel or luxurious hotel, just choose as per your need.

You could also stay out of town in areas that connect to BART (Bay Area Rapid Transit--the local subway system) such as Milbrae or Berkeley, or near the north Oakland or the Oakland airport (the better areas of Oakland). You could also stay in places in South San Francisco that connect via the local Caltrain system.
My son is probably going to stay in Milbrae at someplace like the Dylan and then take the BART into town for the first week of his new job in SF while he waits for his apartment to become available (the following weekend). You could also stay at the Larkspur Landing hotel in south SF and take the Caltrain into town. Both these places both seem quite nice places (3-stars or more) and give you much more for your money--although it will take you at least 1/2 hour each way on the BART and 15 minutes on the Caltrain and cost you $9.00 USD roundtrip per person or so to get to town on each of them.
We prefer the Embarcadero area; second choice for us is Union Square. We like to walk a lot and that's why I wouldn't choose Knob Hill.
