Are you planning to spend all three weeks in Hokkaido? I think a car would be useful in places as some of the rail network is not as extensive/developed as other parts of Japan, and would make some of you sightseeing easier (for instance, Uzusan at Lake Toya would be easier with a car than public transport). Depending on your plan, you could do some short rentals with trains between different cities.
The place I wanted to get to was the Shiretoko National Park. There is a cruise along the coast to view the world heritage site (and bears). That can wait until another trip.
