It's next to impossible to get there on a passenger ship these days. I would check Cunard Lines for the Queen Mary II, and the other way would be a cruise ship when it repositions itself (once a year) from from the Caribbean-Florida market to the Mediterranean market in Europe. As the other poster states, cargo ships are for the wealthy!
I don't know why you don't care for air travel, but we're all different. You should consider some of the better air carriers (such as Singapore Airlines service from New York to Frankfurt, or Houston to Moscow).
Your basic problem is: there's no market for it. Everyone flies. So ships as a means of transport are only now a posh niche - served by Cunard lines as has already been suggested. Dress codes and timed sittings for dinner and all that malarkey, plus costing thousands.
The repositioning cruise idea would only work one way, unless you stay for half a year.
Maybe time to balance his fear against how much he wants to see Europe. Take the shortest flight route - Canada to Ireland maybe? Or take a short flight at home to get over the fear before travelling.

You should investigate therapy.
Unless he's truly an out-and-out phobic (actually quite rare) it's amazing what a few sessions can do to relieve flying anxiety in many people.

I had to drug my cousin to get her on the plane. Unfortunately for her, my horrific seasickness out weighed her fear of flying.
She just took heavy sleeping medication, right after we cleared security. By the time we boarded, she had started to doze off. It made for a wasted first day, but she slept it off when we arrived, and then was good to go. Our flight was short though, Australia to Fiji.
I think the therapy thing could also work. =)
