According to Rome2Rio the cheapest transport to Sydney is a train () but it takes 11 hours. Personally, I would just fly.
Tropical North Queensland is the best place to access the Great Barrier Reef from. You could try Cairns, Port Douglas, Mission Beach or Cape Tribulation — there are loads of tours that depart daily. Check for options.
I'm a fan of having a car when I travel because I like the freedom it gives but you might want to take into account the fuel and parking costs, especially if you anticipate heading out to any islands for an extended period.
