I am also heading the Amazon with my friend and we have been looking into budget options.... We're planning on Iquitos and Leticia but when we were looking we came accross this site in Equador:

However, due to time restraints we're not going to be able to do it and now we're looking for something similar in the Iquitos/Leticia area, but not had much joy thus far...
I have joined these type of projects in central america before and the were cheap, even free on one occasion and very rewarding, also gives you a beter insight of an area and a possibility to do things that you cant book through tour operators....
When are you going??
