India is a BIG place and two weeks barely scratches the surface. I went to Borneo a few decades ago and OK if you like some wild life but not a lot else.
Japan? Tokyo, Kyoto, Osaka, Hiroshima, etc.
I think 2 weeks would be fine in Rajasthan. You could combine it with a few days in Agra (for the Taj Mahal) and Delhi.
I haven't been to that part of Indonesia or Malaysia, but from what I know, Indonesian Borneo is much better for seeing wildlife, especially orang-utans. Malaysian Borneo is generally more developed; there you could climb Mount Kinabalu which is the tallest mountain in Borneo.

Malaysian Borneo is the better option, if you feel 2 weeks is too long, combine it with a 3 or 4 day trip to the Perhentian Islands. It gives you enough time to see KK, climb the mountain and see the Orangutan sanctuary. If you plan to cross into Indonesian Borneo be sure and check out the current situation, there is a couple of land border posts, however they dont seem to run to any schedule and sometimes foreigners are not permitted to cross, depends on what legislation the country is currently running.
The major problem with India is distances, Kerala is amazingly beautiful, but you will probably need to travel in and out of Mumbai, then again fly to Delhi and have access to Taj Mahal, Varanassi and Jaipur.
