Could you improve your situation by leaving Schengen for some days during your 12 weeks in Spain, to stop the clock ticking and stretch your 90 days far enough for the end of your trip? For example weekend trips to the UK or Ireland. I believe they count whole days outside, so going to Dublin on Friday and returning to Spain on Monday would gain you two days.
As I understand it if you overstay you could be hit with a fine of up to 1200 euro and a travel ban on visiting Schengen for up to 3 years. How likely this is to happen is the subject of some debate.
Or ask your embassy about getting a visa. All the online info seems to just say you need to apply before you travel, but your embassy may be able to help arrange one before you overstay?
If you overstay, I would imagine you won't have the problem getting back into Spain since that would be an internal schengen trip so seems more likely to me that your problem will come upon departure from Spain/schengen zone to go back home.

You know it can always happen that the authorities in the passport control won't notice that you overstayed a few days. As it is Spain, it may happen. But still very unlikely. They actually will notice it. And it is a very nasty thing. You will have difficulties entering the Schengen zone next time because they will think that you want to again overstay your visa. Plus, you will have difficulties entering some other countries as they will see that you have overstayed your visa and will suspect that you will overstay your visa in their country as well. So my recommandation will be - change your trip plan or just travel out of Schengen zone for a few days during your stay (just make sure you have a multiple entry visa).
