Indonesia is HUGE. I spent over 1 month in Java alone..., There is a tonne of PADI centres/courses in Bali. Search on TripAdvisor for the best deals... The ones top of a google search are massively overpriced.
I did no Diving myself but saw a lot of cultural stuff etc...
If you plan on seeing many islands then Bali is an odd place to start. Sumatra and Java are definitely not to be missed but the best diving (and I'm only going on what other travellers told me) is to the EAST** of Bali, so are going to go back on yourself either way if you want to see Java, Sumatra and good dive spots.
There's some decent dive spots on the north of Bali apparently, but nothing compared to some EASTERN** Islands. (Again, just quoting travellers I met)
You could always fly to Medan from Singapore and work your way to Bali, embrace the culture and sight-see. Get to Bali, complete dive course and then head to the good dive spots.
Makassar flys direct to Singapore, I believe.

Thanks for taking the time to respond.
To clarify, I'll be flying into Bali from Australia, working my way west and then flying to Singapore.
Is it worth making the trek to Medan or should I end my Indonesian leg in Sumatra and fly to Singapore from there? I don't have to spend the full 60 days there I just figured that since I'm getting a 60 day visa I'd try to use all the days, but if 45 days is enough then I'll do that instead.

So sorry to cause confusion, it's 1am here in Thailand... I said west when I meant east..
Sarting in Bali and going west would ignore the great dive spots unless you did a U-turn. Depends on your budget, go east from Bali to the cool dive spot and then you could fly from Makassar out to Surabaya to see Bromo and Ijen, then make your way to Jogja (12 hr bus) to see Borobudur and Prambanan temples. Then work your way to Sumatra, and fly out of Medan to Singapore

Looking at Google Maps I'm seeing that Java is the next island west of Bali and Sumatra is the next island west of Java.
Am I missing something?

Indonesia is such a wonderful country I would use all your 60 days and really explore.
Maybe get your PADI in Bali and then you can move west through Java and then onto Sumatra.
There is an island off the tip of Sumatra called Pulau Weh where you can dive with Rubiah Divers.
Yudi who took over the reins of the diving company when his father passed away a few yrs ago is such a passionate diver and I am sure you would get to do some great diving with him.
I think his company does PADI courses too but not being a diver myself I am not sure how it rates with courses in Bali.
I have loads of scanned maps of Indonesia and lots of suggestions for Java and Sumatra having been to Indonesia 9 times since 1999 and having spent 6 months there travelling around in 2006.

I spent around 3 weeks between Bali and Flores this spring and loved it. I only spent a couple of nights on Bali, but the friends that I met there had traveled the island for 3 weeks previous to my arrival and loved it. We dove in the Gilis, just of the coast of Lombok. There is a wide variety of dive spots and one of my buddies certified while we were there. It was a great spot to have a few days where all we did was dive. They dove again out of Labuan Bajo and said it was amazing. As was mentioned previously, most of the dive spots I heard recommendations for were east of Bali and even north, around Sulawesi. If you are just looking for a cert course, Bali or the Gilis should be fine. I can't say for sure about travelling west, but travelling east of Bali seemed to get more difficult once you got to Lombok.
