In Peru, Lima, Cusco (a number of places to visit nearby as well as MP), maybe Nazca Lines, Lake Titicaca, Peruvian Amazon, etc.
Galapagos is expensive and has to be booked beforehand as only a certain number of people are allowed there at any time.
There is some crime in both countries. This is usually pick pockets in Peru but in Ecuador where there is some belt tightening, this can mean hold ups and even kidnapping in some places.
Consider taking out insurance.

Cuenca, Quito, Cotopaxi, Cayambe, Chimborazo, there is so much to see and do in Ecuador besides the galapagos.
In Peru you can visit:
Nazca lines
Arequipa Colca Canyon
Puno - Lake Titicaca, Cusco City tour, Sacred Valley and Machu Picchu
The Amazon can be seen and is the same in Ecuador or Peru. In Ecuador you can visit Yasuni National Park and in Peru Puerto Maldonado Tambopata and Manu.
Well there are plenty of things to explore in Peru, Ecuador, and you have enough time to enjoy all the three places. When i last visited there the Galapagos was as I expected, and Machu Picchu was pure magic, and don't miss to explore the Arequipa and Cruz del Condor of Peru.
Well, Machu Picchu was as seen on television and in pictures so I was not in awe at all.
