You're coming at the wrong time of year if you plan to travel Melbourne to Cairns. You'd be wiser to do it in reverse - Cairns to Melbourne. Cairns is tropical and has two seasons - wet and dry. The wet season runs from November to May - and it will be very hot, very wet and very humid. Plus it's also stinger season, November to May/June. Information
Swimming can be unsafe and you will need to hire a stinger suit - even then they're not 100% fool proof, although some beaches put out stinger nets. Four Mile Beach at Port Douglas have them.
As for NYE, Sydney is perhaps the most popular, with Melbourne a close second. You should pre-book your accommodation for this time around six months beforehand. From around 20th December to the end of January/beginning of February it's school holidays and peak season (except for tropical areas) and accommodation will be heavily booked as everybody and their maiden aunt go "on holidays" at this time.

As a biased Sydneysider I am going to get all snobbish and say Sydney is THE place to be at New Years.
Taking a step backwards, however, I also see there are ups and downs to being there over the silly season. It is expensive and it is crazy busy. You will need to sort your accommodation out relatively soon too. Once you have overcome these hurdles though you will experience New Years in a way no other city or country could put on.
If you wanted to stay away from the craziness over New Years then why not go coastal? byron bay is still busy but will have a much more chilled atmosphere for seeing in the new year. Prices will also be alot lower.
If I were you I would be cutting back on kebabs for a couple extra weeks to sort out new years in Sydney making that the highlight of your time out here!

Fluffpotts - for NYE, I'd probably say Sydney would be the place. You need to pre-book your accommodation asap as the hostels (and other accommodation places) tend to book out long beforehand. The YHA have a new hostel which is located in The Rocks - best place to witness the fireworks which are held over the Sydney Harbour Bridge.
The Rocks is also a great place - historical and a good location.
