If it's the same ticket (so US-Australia with a stopover in Hong Kong, rather than a US-Hong Kong ticket and a Hong-Kong to Perth ticket), the allowance should count for the entire trip. (But I can't guarantee this in any way of course, and don't know if Cathay Pacific works this way. (It should though; their talks about "routes that include stops in the USA"))
If you're really worried, it might be worth taking the time to go to the airport (or their ) to inquire.
