Is there nobody out there who ever took a train in Cuba???
No problems taking a bike on a Cuban train, they'll find somewhere to stow it.
The main problem you face is the train itself. Unless you're a huge train affectionado and you're taking it just for the experience then train travel in Cuba is HORRIBLE - it's the source of countless jokes.
If you do take the train then go prepared with absolutely everything you need.... from toilet tissue to water, food, etc.
