try studentagency bus company from prague to krakow. cheaper than train and very comfortable. you can buy ticket when you are in prague too.
i am not sure about buses from krakow to berlin, but on prague-berlin route there are a few bus companies, such as studentagency, orangeways and eurolines.
I traveled Europe a few years ago on a rail pass and Poland was included in the ticket. I think You might want to check again the countries included in Your ticket, because it might be there.
You can take a night train from Prague to Krakow and save on accommodation. Not sure how the price compares to the bus but sometimes it makes for a more comfortable sleep.
