I would suggest taking a turn in Memmingen to the lake Konstanz on the way to Fussen. Even small Lindau is a nice place to visit- you can spend there lazy beach day or take a day trip by ferry to Mainau flower island (google it - you won't regret).
Another suggestion: on the way to Salzburg don't miss Chiemsee. Make a turn to Prien village where you can leave the car. There are two beautiful islands on the lake where you can go by regular boat. Herreninsel is famous by its palace similar to Versailles and Fraueninsel is a small calm island with a pretty monastery on it.
As for me I would leave Czechia for the next trip. There are lot of nice places on your way in Bawaria and Austria.
if you re trip start in Munich I suggest you to go to Nuremberg ( its wellknown for its brown history visit e.g. Reichtagsparteitaggelände) instaed of Wurzburg. And then from Nuremberg via Gunzenhausen ( there a some nice lakes) go to Noerdlingen at the romantic route. Noerdlingen is a n old with a good preserved city wall . Further down to Augsburg ( nice to see : the golden hall) . Now you can do the recomanded turn to Memmingen and the lake Konstanz. Via Lindau to Fuessen ( castle Neuschwanstein and Hohenschwangau). Further to Munich ( there s a famous , little church on the way ( Wieskirche) or visit the hydroelectric power station in the middle of the lakes ( Kochelsee + Walchensee).
On the way from Munich to Salzburg lies the Chiemsee, the Königsee ( with it s echo wall ) and the Obersalzberg ( a hiding place of Adolf Hitler)
Well and on the Route from Salzburg to Vienna it s also a lot to do and see. Enough for two weeks, in my opinion. Another option would be to visit Innsbruck and Kufstein ( if you like to see mountains)
the peak season is starting in bavaria on the end of july. So for the castle Neuschwanstein and Hohenschwangau and the Hotels or pensions around the lake Konstanz it is a previous booking recomandable ( Hotspot). I would book the car even in advance. But it s easy and if youre a member of an automobil club ( e.g. ADAC) you ll get rabatt...

Regarding the car hire, try using a "broker" site such as www.rentalcars.com (they work with most major suppliers and will be able to compare rates to get you the best deal), give them a call to get info about your options. If you want to pick up the car in one location and drop it off in another, there will probably be a One-way fee (this can be especially costly if you want to drop the car off in a different country). Even crossing over into another country will sometimes incur a "Cross-border fee" or have restrictions, although I believe Germany-Austria should be fine. I would recommend the company Buchbinder, present in both Germany and Austria, with good rates -snip-.
