I did the exact same trip a few years ago. I flew into Biarritz, stayed there for one night and then went to San Sebastian.
From the airport, I believe you will need to take two buses: one to the city center and then another to the train station. It wasn't too complicated -- I figured it out on arrival at the tourist info booth in the airport. Alternatively you can take a taxi to the train station or city center (probably around 10-20 euros).
I'm sure you've identified there are two options to get to San Sebastian. There is a bus that leaves from the city center. I think this is a good option if the times work out for you. They times didn't work for me, so I ended up taking the train which was pretty easy and cheap (I think it was only 10-15 euro round trip). The only complicated part of the train journey is that you have to transfer at a border town to the Spanish train system. But it's really not complicated at all and the staff at the train station were helpful in explaining everything.
San Sebastian is a beautiful city and you'll have a great time there. I only had two days there and it was very relaxing. We hiked up a hill near the city center that had a statue and offered great views of the city. Other than that, we spent a lot of time relaxing on the beach and going to all the bars to try the delicious pinchos (tapas).
