Three days should be ample for Budapest.
I would spend the most time in Berlin as there is loads to see and do there; it's a great city. I agree with Cyberia that 3 days should be ample for Budapest, and similar for Prague.
I would go Budapest 3-4 days, Berlin for a week, and then the remaining days in Prague. Berlin has tons of museums, places outside the city (Potsdam, the palace in Charlottenburg, and if youre here during the heat...the lakes in Bradenburg to escape to).
as for hostels, whats your budget?? you can actually book decent hotels in Prague and Budapest for 20 euros, but 20 euros would get you an okay/decent hostel in Berlin...
My Dutch friend has a very good experience with Prague hostel called hostel Florenc. He could park his motorbike there, it was clean, sort of cheap. And right downtown, on underground line, close to main bus terminal. http://www.hostelflorenc.cz/index.php?page=&lan=en
I am myself from Prague and never stayed in hostel here, just heard about this one.
I hear that Berlin has a pretty good night life.. plenty of clubs and the like. I have always really wanted to see Prague though, so I'd probably dedicated at least 4 days there. Of course, you also have to work in travel times..so maybe if you spend 4 days in each city you'll be satisfied.
