As you guess the easiest way to go Antalya from Istanbul is travelling by plane, but you have already eliminated it, so I think you should get busses. I don't recommend the train you mention. Bus will be a better choice for that route. In Turkey, you can get busses almost everywhere.Therefore, you can get a bus directly from Istanbul to Anlatya, but remember it takes about 13 h. Alternatively, If you want to stop between these two cities, you can go Izmir first and spend some time here (even you can visit Çanakkale before Izmir), then you can go Denizli to see Pamukkale and get another bus to Antalya from Denizli.

One week in Istanbul is a good choice, I could advise better if I knew how long you will stay in Turkey totally. From Istanbul to Izmir takes arround 8 hours if you are using bus which is a much better choise then train. Izmir itself is just a big city. Worth to see. But you should see ephesus which is one hour away then izmir. After Ephesus, instead of going to south, I suggest you to see Pamukkale in Denizli (cotton castle) which can be on your way to Antalya if you will choose that route. After that point you can to to Antalya in about 3-4 hours by bus. When you are in Antalya if you will have enough time, I suggest you to go and see Cappadocia. Its worth to go and spend 2-3 days in there.

I think we'll stay in Turkey two weeks, so it's a short trip. But we really want to visit and stay few days in Istanbul.
8 Hours to get Izmir by bus is a bit long.
Is there another nice place where we can stop before Denizli ?
What do you think about Eskisehir and around ? It would be only for one night.
And last thing : why don't you both recommand the train ?

Trains in Turkey are a royal pain in the you-know-where. It is difficult to get to the train stations and almost impossible to get tickets beforehand. Except one fast luxury train between Istanbul and Ankara trains are very very slow, almost never arrive on time and the cars are old and dirty. It is much faster and easier to travel by bus.
