So as far as the questions I am wanting to ask are....what will be the consequences of staying after my visa has expired? Is there a fine? How long would I b banned from reentering the EU. If I chose to travel w/in the EU via train and/or plane will there be check points at which they check my passport?
You don't mention any countries, only the EU. Most countries in the EU are part of the Schengen Agreement, however not all.
Yes I am located in part of the EU where they participate in the Schengen Agreement, so does that mean that I am allowed to travel (via air/train) to other parts of the EU under the Schengen Agreement, w/out going through customs/showing my passport?
If you are in Germany go to the local Ausländerbehörde (foreigner's office) ASAP and apply for a residency permit.
In Germany US citizens can apply for a residency permit after they entered, but before their visa-free stay inside the Schengen area is up.

Yes, but you need to have your passport with you. Do not travel without your passport!!!
There is no immigration control at the borders as long as you move within the Schengen Area, but there are some customs checks. (Mostly for cigarrettes and tobacco.)
If you travel by rail, bus or car you might encounter customs and immigration control on the road or on the train.
BTW, it is 90 days total (within a 180 day period) for all the Schengen Area countries together, not 90 days per country. You cannot extend your visa-free stay by moving from one Schengen country to the other.
As far as visa-free stay and C-visa are concerned the acts like one country.
