Although your choices don't include it, if you're into old style architecture - the it just has to be Dubrovnik. Just a twenty minute drive from there is the road border with Bosnia. More architecture to savour there too.
Many low cost European airlines fly into Dubrovnik and there is an excellent bus station in the city centre that will take you to just about anywhere in Croatia.
YEs, I would love to be able to go to Dubrovnik but my flight options are Pula or Zadar. If you know of a way to get to/from Dubrovnik and back in my allotted time frame.....it just seems like too much travel time from what I have found.

I haven't been to Pula or the Istrian region of Croatia yet, but from what I've heard and read is that you find lots of old historical buildings in the city. Zadar in comparison is nice, but pretty average outside the old town. A trip to Split takes around 4 hours from there, it's about 6 hours by bus to Dubrovnik. On the Dalmatian coast, Dubrovnik was certainly my favourite, but if you only have three full days it's probably not worth to waste 12 hours on a bus to and from Zadar. Alternatively, you could make a day-trip to Kornati Islands and another day-trip to Plitvice Lakes from Zadar, two things I really enjoyed.

Much better solution is to fly into Zadar. From several reasons:
There is much more cultural and hystorical places between Zadar and Split than in rest of Croatia. Just go to Google and see all the monuments: in Trogir (complete UNESCO city), Sibenik (Unesco Chatedral) , Split (Palace of Dioclecian, roman empire, 16 churches older than 18 th century) , in Zadar 14 churches from period 9th - 15th century.
From Zadar to Sibenik you have 55 minutes by bus. From Sibenik to trogir 55 and from Trogir to Split - 35 minutes.
Also 4 most visited Croatian National parks are in that region.
Around Pula You have Arena in Pula and Unesco Basilic in Porec town and thats all.
Thanks to everyone for the information. I think that I am changing plans. I am going to head to the Netherlands instead and save Croatia for a warmer day when I can actually get to Dubrovnik. Besides, I am told that it's the best time of year to go to the Netherlands.....
