You could fly to Perth then make your way up the West Coast to Darwin. do this route - I did a tour with them in Western Australia and they were pretty good. From Darwin you could take trips to Kakadu and Litchfield national parks which are both beautiful, then head down to Alice Springs and Uluru. You could then carry on to Adelaide and from there do the Great Ocean Road to Melbourne. I'd really recommend spending some time in Tasmania too; you can get really good flight deals with Jetstar.
Being in Cairns, probably the cheapest way would be to see Melbourne, either fly or get a bus pass with - the Cairns mini traveller to Melbourne. Do the GOR Melbourne to Adelaide as a tour and are some availalbe.
Tiger Airways fly to Alice Springs from Melbourne and Adelaide - you could fly to Alice Springs then do the Rock 2 Water tour with Groovy Grape (The Alice to Adelaide). Then fly to Perth.
