Hi,I'm taking a 60 trip around the med and will be staying in a lot of hostels in italy, greece, croatia, and spain, while traveling a lot by train.
I'd bring the 20d; why have a tool if you're afraid to use it? Have good travel insurance, make use of the lockers at hostels where available and carry it with you whenever you're not at the hostels (keeping it out of sight in a backpack when you're not using it), and don't worry too much.
I backpacked everywhere with Nikon D200 - putting it in a triangular toploader inside my daypack - and it was totally worth it.
That said, from what I've read of the S90, it should be plenty capable of taking good shots. I'd suspect it mostly comes down to how familiar you're with it and how swiftly you can operate it so you won't miss any shots.
I agree with Sander, i'd take the 20D.
Although having said that i wander around with an isux120 in my pocket unless i know there is something i'm going to take pictures of worrent the better images.

Like others have said, I would take the 20D. I mean what's the point of even buying it if you're afraid to bring it with you? I've brought my D60 along with lenses and filters twice to Cuba, once to Dominican Republic, once in France and once in El Salvador without any issues. Use common sense and don't leave it laying around unattended.
With that said... I haven't tried the S90 but have a G11. The whole G line from Canon are simply amazing. I would not even hesitate on the G11. However I did hear good things about the S90 too.
