Your best course of action is to apply now. Go talk to the relevant authorities in the Czech Republic.
Don't just simply overstay, go fill out your application for a long-term visa by 30th Nov. While your application is pending your stay is normally legal, so it won't be a problem that the appliction takes 45 days to process. But best talk to a lawyer about this.

Normally, Schengen long stay visas are only issued from your country of residence. You may have to go home to apply for this.

Normally, I would have to, but the Czech Embassy in my country is closed and is not taking any more applications. Besides, I talked to the responsible person at the Czech Embassy in Vienna and he said that he could help me.
I think I will manage to introduce the documents before my visa expires, but the thing is, what to do while the visa is being processed?
Ok, talk to the person in question whether there is a way to be legal inside the Czech R. while your visa is being processed.
If this is not possible:
Talk to the person at the Czech Embassy and ask whether they need your passport for processing the visa for the whole 45 days. Offer to give them a copy bc you need your passport to travel.
If they let you have your passport use it to go to Turkey, Croatia, Macedonia, Albania, UK, Ireland ... all the non-Schengen states, ideally 2 days before Nov 30th. Return when they are ready to give you the visa.
If this is not possible it would actually be the smartest course of action to apply elsewhere in a country that is not part of the Schengen area (say at the Czech embassy in Kiev or in London).
