We are planning traveling by car from Berlin to Copenhague but as it takes more or less 6 hours we'd like to drop in the middle of the itinerary tand stop by a cute or interesting city. We are looking forward some tips.

Well, the shortest way is with the ferry via Rostock/Warnemünde to Gedser.
I've been to Warnemünde and can recommend a stop there.
