I am not sure about the car to Petra, but you are posting quite a challenging itinerary.
Keep in mind:
Jerusalem --> Petra would be 4-5 hours of driving (add to that some time at the border), there are day tours but they usually involve a flight from Tel Aviv to Eilat and then to Petra and hence are not cheap.
If Petra is a MUST for you, I suggest you go down to Eilat and spend at least one night in the city and then leave in the morning.
Since your stay is short, I am not sure Petra would be the first on the list.
Public buses don't run in Israel from the start of the Sabbath (Friday afternoon) to the end (Saturday evening), so yes, that would be an issue.
I would do Tel Aviv on the Sabbath (there are plenty of private service taxi's that cost like a bus and run the same routes) and keep the dead sea for middle of the week (it will also be less crowded then)
Since you are coming just before the Jewish New Year, most of the sites will NOT be crowded, so it's a great time to come.
