I know of a couple of different places that you can stay at whilst you are visiting Mount Kinabalu. The first place is Laban Rata, a comfortable hostel on the mountain. It has 52 dormitory style bunk beds where you could stay, but like you said in your post that this has to be booked through Sutera Harbor.
Alternatively there is another couple of places you can stay while you are there; the first place is 10 minutes walk further up from Laban Rata, the Gunting Lagandan Hut. This again is a dormitory style accommodation but its seems as though this place is more basic than Laban Rata hostel. The second place is at either one of two additional units, further away from Laban Rata, the Panar Laban Hut and the Waras Hut. These can sleep up to 8 people again in a dormitory style accommodation.
I am not sure how you might go about booking these alternative accommodations and whether it would have to be booked through Sutera Harbor as well but it's worth maybe looking into?
