No need to go anywhere near Milan (unless you want to).
Vienna Suedbahnhof - Budapest Keleti by train (direct - no change), if booked in advance the one-way fare should be around €30.
Then get the bus to Budapest Ferihegy Airport and take a flight with Wizzair to Venice. Prices from €11 including all the extras.
So with the buses etc. around €45 one way.
You can get a bus instead from Vienna to Budapest for about €15.
