We, my wife and I, will be in America for our first time in may/june and would appreciate advice and information.
Well, as far as getting from San Francisco, CA to Salt Lake City, UT--you really only have two choices:
By train--take Amtrak (www.amtrak.com) and take the California Zephyr route

or take Greyhound

to take the bus.
The train runs $141 each way right now--and the bus runs $104 normally (each way), but $91 (each way) if you book via the website. This is for this week. I imagine rates will be slightly higher during the summer months.
The only problem is that the train gets you into Salt Lake City at 3 in the morning and the bus gets you in at 6 in the morning (and there is only 1 train/1 bus per day).
You can also fly this route on Southwest for about $134 (including taxes) each way. This might be of interest if you want to take the train/bus one way and fly back the other way. I suggest taking this route over the California mountains via train/bus during the daylight hours (meaning taking it eastbound from SF to SLC), and then flying back westbound.
I haven't taken a private tour through Yellowstone, and therefore can't recommend a tour group.
I have however been to Yellowstone (and nearby Grand Teton National Park) on multiple occasions. For three years I lived about 40 miles north of Salt Lake City and went to Yellowstone every summer. My son likes the area so much he just went back on a ski vacation with his girlfriend last March.
Yellowstone--especially its geyser pools and waterfalls and wildlife is a definite place to go visit. It really is a very unique place.
